He knew it wasn't fair. He wanted Shawn to be happy and it's not like he liked Shawn stealing all of his stuff, making Gus pay for everything and dragging him on ridiculous adventures.
It's just that those had always been constants in his life.
And Shawn was so wrapped up in his quest to be the perfect boyfriend that he didn't even notice anything had changed. So Gus threw himself into work (his real job, thank you very much) and tried not to mind that Juliet was sometimes Shawn's first call these days.
(Later, of course, it balanced out. Juliet dragged Shawn into Gus's office and ordered him to play with his best friend. Gus spent the night on their couch when his apartment flooded. And when Juliet and Shawn's first son was born, they named him Gus without any discussion at all.)
